[edit]There are national bus services that can get you to Ghanzi from Gaborone and Maun. One of the biggest is Seabelo [1][dead link].
If you are coming in from Namibia, there are no buses that cross the border, but if you make it across to the border town Charles Hill there is a bus that leaves at 07:30, 11:00, and a few times later in the day for a very cheap price. It takes about 3½ hours to get to Ghanzi from there due to numerous stops along the way.
